Having suffered eye-damage, he wears his sunglasses in the ultimate universe to protect his sensitive vision rather than as a fashion statement in the regular continuity. S.H.E.I.L.D. agents, with the help of Captain John Stacy, then started pursuing him. Spider-Man 2:
Spider-Man 2

Peter Parker, in order to write a paper for Curt Conner’s class, goes to meet Otto Octavius. Introduced to Parker through Harry Osborn, Octavius’s financial supporter, Octavius proceeds to not only explain his plans to create clean burning energy through fusion, but also how he won over his wife Rosalie (Rosie) Octavius. They met at college, and he wooed her, an English major, through poetry. Parker attends the first test of the fusion project, where Octavius outlines his plan to Oscorp investors and shows his mechanical arms. He explains the mechanical arms AI is kept out of his own mind through an inhibitor chip. The experiments goes horribly wrong, though, and Parker is forced to change into Spider-Man to save as many people as he can and stop Octavius’s experiment. Unfortunately before the experiment is stopped Rosie is killed.
Octavius, unconscious, is then delivered to surgery to have the arms removed. The AI of the arms regains consciousness before their master and kill the doctors before they can be removed. Octavius returns to the site of his lab, where he discovers his inhibitor chip has been broken and the AI has taken up influence in his brain. Following it’s advice, he decides to rob a bank to get money to renew his experimentation. There Parker and Aunt May are refinancing in an effort to help her keep her home. Parker runs off to change into Spider-Man gear, but isn’t able to stop Octavius once he takes Aunt May hostage and he’s forced to lose Ock to save her.
Using the stolen money Ock rebuilds the majority of his lab. He needs tritium, though to complete the fusion project, so he goes to Harry Osborn to acquire it. Osborn makes a deal; Spidey for the tritium, and tells Ock he can find Spider-Man through Peter Parker. Octavius remembers Parker’s mention of a secret affection, so he kidnaps Mary Jane and uses her as leverage for Peter to deliver Spider-Man. He uses a train full of endangered passengers to wear Spider-Man out enough to deliver him without difficulty to Osborn and gets his tritium.
When Osborn unmasks Parker, prepared to kill him at first, he’s too astonished to kill him. Parker gets him to tell him where Octavius is so that he can go save the still missing Mary Jane and the city. Spider-Man then goes to Octavius’s lab, frees Mary Jane, and fights with him. In the process he gets Octavius to jolt himself with electricity. When Octavius revives, Parker removes his mask, showing his true personality in an effort to compel Octavius’s original personality to take control. Ock then decides to stop the fusion from destroying the city by dunking it in the river below the lab, refusing to die a monster. He’s presumed drowned at the end, sinking down into the water after his ill-fated experiment.
